I want a firmware for a digital Clock using the SAMD21 internal timer to be coded in C using Atmel Studio. For this I will present my proposed file layout and requirements in detail and I want it done without using ASF. I need to run the board on a pair of AA batteries and need the lowest power consumption for processing power.

Hi, you have chosen wrong controller for your project. D21 is Cortex M0 arm controller which consume more than a mA in active mode and 100 uA in standby mode. it is too high for battery operated devices. Consider PIC18LF or 24LF devices, those are ca[able to meet your project requirement and the current consumption can be reduced to less than a uA by operating it in correct condition. Chat with us if you find this hint is helpful.
