I am not an expert in metabolism but I know enough biochemistry to read the pathway graph without any problems. I have to say I am not sure what you want. Below I just ask questions to your description where I don't understand. "Each enzyme is controlled by some other enzymes, which some of them are an inhibitor and some of them are induced so I need someone who can figure out this feature to get the final result (as an active enzyme or inactive)." What do you mean by "figure out this feature"? By looking at the pathway graph, everything looks clear. It seems to be nothing else needs to be added? "I would like to have a correct and extendable programming which in the future, I can extend it with more enzymes." You mean you can add another new component (for example, X) to the pathway and indicate X inhibit or induce other players. And what will happen to the whole pathway? "It would be great to show final results with graphics and pictures to show the pathway processing way." What kind of graphics do you have in mind? I mean the pathway does not have a simple output. "It is simply some IF loops which finally controls a pathway." Are you thinking about something like this? If A is upregulated, what will happen to B, C and everything else in the pathway? Are they upregulated or downregulated?
