Conflicting jquery Plugins Problem for Tomato Cart

We are looking for a fix concerning two jquery plugins for Tomato Cart that conflict with each other. One plugin would be on the home page that works fine, the problem is that the other plugins on the site will stop working.
We are looking for a permanent fix for this problem that can be used on additional tomato cart web sites as well.
A full explanation of what files were modified and what coding was used after the project has been completed.
Ultimately I would like a custom module similar to the includes/modules/content/slideshow.php file that we can use as a file to add various jquery plug ins for the future.
We expect full explanation after completion of which files were added/modified to make this work.
